The condition you describe is not good. The router has most likely suffered from a power surge or similar problem. Only ports connected to network cables with a powered network device on the other end should indicate on your LinkSys router.
You *might* have some luck performing a RESET by pressing and holding the recessed reset button on the rear of the router for 30 seconds (while powered up), but understand that this is really just a shot in the dark. My experience with Linksys routers that exhibit this condition has been that the ports that are lit without connections are "toast" and not repairable. Good luck!
