My rca cable has a cut in it, will this cause my amp to go into protection mode? or is there something else that may be causing this?

I don't specifically know what kind of protection circuits Power Acoustik employs however I don't they have input short protection. You can verify it by just unplugging your RCA cables and if the unit still goes into protection the problem exists in the output stage.
