Amplifier has a phone jack for remote. Stereo has a blue wire for remote. Do these two need to connect to each other, or can I just run a phone cable from the amp to a remote switch mounted up front. Does the amp of the switch have to be connected to the blue wire from the stereo?

No. That port is for your gain(volume) control switch for the amp(it should have been included with the amp). Connect the stereo's blue remote wire to the amp's remote input that's next to the batt. input and ground input.
