I have a KLX250 that has the same problem. It's been diagnosed with a bent selector fork on 1st gear. It's a major operation to replace but the part is cheap if you can do it yourself. On my bike the engine has to come off so the gear box can be got at.

How hard have you been shifting?? you may have bent a shift fork.
