Both my FC Twin and Retro Duo (brand new) have issues with nes
I've noticed faint vertical lines running through my nes games, while using the Retro Duo, and FC Twin systems on an HDTV or a SDTV, is this a normal part of the hardware emulation or is there something I'm missing here? The same issues aren't present with my snes games...

If it's a flat screen especially, there will be major resolution problems. I know the laser gun doesn't work at all on flat screens and some newer TVs. You gotta play NES on an old school TV any way. It makes the experience much more authentic.
