How do you align properly the subframe to the body of 1998 ford windstar
I did some adjustment to the subframe by alingning the hole on the front of the subframe

You will have to obtain a workshop manual it will show the specs. Most panel shops have a rail the chassis is fixed to and the frame can be aligned from that.
