I have two Mr. Heater 20,000 BTU natural gas units. The first unit was purchased last Christmas and installed in February and works well. Very little smell, etc. The second unit (Model MHVFB20TB NG)seems to have a larger pilot flame and puts off a heavier smell. Can I adjust the new model? I am concerned since we have a newborn in the house

It is possible that the units are different gas in use
one is LPG and the other is natural gas
A mistake from the suppliers warehouse
as gas is a very dangerous product , I strongly suggest that you get in an accredited gas fitter to properly diagnose the problem for your family safety
