My car is a '99 Ford Mustang with about 169,000miles. The cylinder 1 is misfiring. We have replaced the sparks plugs, air filter, relay, and coil pack(i am not sure what all may be significant) so far, and it is still misfiring. We have also switched cylinder 1&2 plugs and wire, which would mean it would say cylinder 2 misfire when i get it checked but it didnt it still said cylinder 1. What else can i do?

According to the inputs you have done a good job to identify the cylinder that makes the difference. hence it would be good to take a compression test on the cylinder with respect to the others. If the readings are poor then it is possible that you have a defective valve or settings. Also please check if there is any oil smear on the plug youhad pulled out from the 1st cylinder, if so there could also be a possible rings failure as your car had done this mileage.
