I have lived with the same problem for several months troubleshooting and getting no where. I've checked my fuses and looked for leaks - there was no issues. If you began seeing this issue around the time you had replaced your battery or disconnected it recently, chances are that your heater didn't power up like that of a computer. You may have to reboot it. Tonight, I disconnected my battery terminals and let it sit for a while (20 minutes). Reconnected them and powered the car up for 10 minutes. The heater readjusted and came back on! I had to play with the knobs a bit, but that it. Thought you should know!
