Sounds to me like the speakers have become disconnected. I recently replaced the case and the top screen on my daughters ds.The replacement screen does not come with the speakers connected and as I don't own a soldering iron I left them out. I would personally leave it as it is, as taking the ds apart could give you more trouble than its worth. See You Tube clips and you'll see what I mean.
It works well with the headphones? Well.. That's odd. Check the left side of your DS volume. there's a toggle button that says - VOL + ====== toggle it rightly,as the volume will get higher. Maybe your headphones can adjust the volume. So either contact www.nintendo.com or call Nintendo 1-800-255-3700. Or if you like your DS with headphones, keep it that way.
