Replacing a aftermarket stereo in my 2000 eclipse gs
When we pulled it out we lost power to the sunroof, headlights, windows and dash lights, we replaced 4 fuses that where blown and this fixed everything except the radio, reading lights, clock and sunroof, we took it to advanced auto and the checked all the relays and they where fine, they couldn't find out why the sunroof lost power.
i really need help, i am having a local stereo shop re-wire everything for me in a couple of days, hopefully that takes care of everything. they said the could get my sound system and music working, but they would have to look at the sun roof and clock and reading lights

I had the same exact problem with my wife's 2003 eclipse. Her sun roof, center display, key fobs/ alarm, radio Posted on Sep 19, 2010
did you cut the wiring harness? I had the same thing happen to me and its because the stock wiring harness was cut. So what I did was go to a junkyard and pulled out a stock stereo harness it cost me $3 bucks. You can find one online for $12. But I replaced the harness and then replaced the fuses under the hood. I replaced 2 of them the radio and the interior lights. if you look at your manual its fuses 2 and 3 i beleive. After that everything worked for me. hope this helps
