Sony KDL-40U2000 will not turn on. No lights at all, totally dead
I have dones some testing the AC input voltage is present and internal fuse is intact. I have tested for the 5v DC stby voltage (on connector CN6003) and it isnt there. All of the capacitors have been visually checked and there are none that are leaking or buldging. Ive also checked the upper plug connectors for DC voltage (CN6004 and CN6005) There is also no voltage present there.

I think the 5 volts missing is your problem---it should come from the standby power supply and ought to be there all the time.
Look to the source for that voltage and check to see if a dead short to ground on that line.
how do I do this?
with the service manual and schematic trace the voltage from its source, which ought to be in the standby part of the power supply so voltage is present all the time, I am fairly sure with the 5 missing the set cannot turn on as no voltage to the micro which either with remote or the manual on off cannot function.
