Could be many things, loose ground or power wire on the 561, there is an inline power fuse on the red wire leading to the control unit that may be blown. It may just need to have the remotes reprogrammed to the control unit, sometimes the control unit just stops recognizing the remotes. If you have recently had the cars battery replaced, or jump started the car, check the fuse at the control unit first.
Mine just stopped working and it turned out to be a bad remote, I found a completet system on ebay for $32.00 new and bought and within a couple of minutes of programming the car started and everything was back to normal.
