When I try to open the "My Computer" file it opens the window and then a flashlight appears in the middle of the window and just moves back and forth? Could my programs be damaged from when I last had a trojan on my computer?

Possibly, when the flashlight comes on it is searching for the files, eventually it may ask you to direct the search yourself.
Check that the files are where they should be, for example if you are clicking on a shortcut, then the file the shorcut refers to may no longer be there or it may be corrupt.
One or more of the files in windows may be corrupt, have you tried repairing winndows?
