Cant get the timing right - 2004 Hyundai Santa Fe

Timing problems we had a 2004 hyundai santa fe with a 3.5 we had to replace some valves do to a bolt that got down into a cylinder now that its back together we cant seem to get the timing right we lined up all the timing marks according to our computer and a timing book we have. we had other people come and check it out they all say the same thing that it looks right and should work but no compression in either cyl 1 or wen screwing with it cyl5 we know we have the cams right and in the right spots and we knpow there are no bent valves because cylinder holds air its like intake is opening on compression stroke is there any certain special way to set the timing that im not doin correctly or something i may be over looking?
